I'm not exactly clear what the problem is, but maybe this will help. I am developing with Eclipse and use Subversion for the code so I can develop from different machines. To share the default debug keystore, I copied it into the project's workspace, commited it to the repository. In Eclipse, I pointed custom keystore to the keystore in the project workspace. I don't know if you can use this on a per-project basis.
