You will be required to make a backup of your existing closed source
apps and restore them to whatever custom build you select. Cyanogen
himself CAN'T do that -- that he WAS doing so is the cause for the
whole problem.

And FYI: the sky is NOT FALLING. Nothing much is changing, just adding
one extra step to the custom rom install process -- on first boot
restore backup of closed source apps off sdcard or whatever. This is
just to keep the lawyers happy.
