This is definitely one of the biggest problems: OEMs make their built in apps uninstallable. It's not quite as easy as just not doing that (they occasionally offer some sort of "core" functionality that isn't easy to "turn off" corresponding to the ROM's features), but you should be able to work toward that. Optimally, it should be as easy as possible to go down to vanilla Android as possible. Losing the cool features that caused you to buy the device sort of sucks, but it's still better than having your whole device owned.
