I'm not sure what is the "output path". I'm using eclipse, but not for debugging ... In the project -> properties you can set the default output folder (if this is what you need ... ??) and set each source folder to a specifc location ... I dont know if it's going to help you ... I should try to use an eclipse debugger once. Which plugin do you use ?
