Adding to that and may be you are already aware of this:
Make sure that you look at the "relations folder" for the offending associations and not just the diagrams, since if you delete association from diagrams they are not necessarily deleted from the model unless you confirm that you want them to be deleted from the model when you get prompted by the system.
