This problem was discussed several times in past and I start to think,
that it's impossible. Just now, I randomly found a combination, which
works. Maybe the speedup was caused by the toolchain change.

Enjoy your 640x480 video and discuss improvements (e. g. codec with
fast (integer) decoding).

1) Patch your system to use native orientation:
http://ftp.penguin.cz/pub/users/utx/zaurus/files/xrandr/apply.patch

2) Encode video to 480x640 (rotated) using a fast codec, e. g.
mpeg2video:
mencoder "dvb://NOVA" -cache 2048 -zoom -xy 640 -vf scale,rotate=1 -oac copy 
-lavdopts fast -ovc lavc -lavcopts vcodec=mpeg2video -o tv.mpg

3) Play it on Zaurus using a normal x11 mode and native orientation:
xrandr -o 0 ; sleep 2 ; mplayer -fs -really-quiet -vf rotate=1 -sws 0 -lavdopts 
fast -cache 2048 tv.mpg ; xrandr -o 3

Note: It plays with xserver-kdrive-fbdev-1.3.0.0
