Here is one thought that comes to mind:

Depending on how you configured/compiled your kernel, it might be looking
for modules in /lib/modules directory in rootfs. Hence, if you are using 3rd
party rootfs with your own kernel you might be running into issues when
kernel can't load necessary modules since rootfs image wasn't updated with
necessary modules.
