We have CGI programs(written in C) over multiple directories. Sometimes when 
accessing the programs we have an error telling that the access to this file is 
forbidden. The errorlog contains an error telling that the htaccess file is 
corrupted or missing.

I have tried the <directory> directive with the AllowOveride none option on the 
root of the site. Still the same problem. I had to write a <directory> 
directive for all directories (over 100) of my site even these one which does 
not contain any files or #alias directive. This work but I still have the 
message for c:\ which I'm not able to fix.

The problem does not occur under NT.
