Welcome to the Apollo community.
As long as the data source you're layering data from has support for
that function (which the Ensembl database adapter does) it should not be
a problem. You can initially load data from a Chado instance, layer
data from an Ensembl database, do your work, then save the new
annotations back to the Chado instance).
