The upload is done manually, or is there a mechanism in Apollo to do that?

There's no facility to upload files to remote servers through Apollo,
which is why the CGI handles that part.  But even if there was, you'd
still need to have a server side application handling the loading
the data into the database.

I tried the read-only user, and was able to successfully open Apollo as before, and saving is not possible with the read-only credentials.

The big problem is that web-start Apollo in NOT showing the input fields for changing the user and password when I click "Save as...". See the attached image (is that OK to attach stuff here, btw?).

The stand-alone version of Apollo behaves normally, with the fields showing -- when I change the user and password, it saves normally to Chado.

Try updating your checkout and see if my recent commit fixes this
Web Start issue.  Unfortunately Web Start doesn't always behave as it
should, so there are bugs that creep up now and then that are not
an issue in the stand alone version.
