I actually had a similar problem with gnome, especially when alt+f4'ing 
mozilla applications: I lose all keyboard control. I have to click 
somewhere before my keyboard started working again. I've always had this 
problem and this was one of the reasons why I switched to KDE. It's 
probably a metacity bug or something.

The issue you describe, no input working at all (you can only move the 
mouse, clicking doesn't do anything, keyboard unresponsive), I've 
encountered this before with broken drivers or broken hardware, I can't 
remember which one it was. What graphics card do you have? IIRC this 
happened to me with nvidia hardware.

Is there a pattern in this happening? Such as on certain applications?
