The Affymetrix GenomeWideSNP_6 chip type contains ~900,000 SNPs and ~900,000 non-polymorphic loci, cf. http://aroma-project.org/chipTypes/GenomeWideSNP_6 Allele B fractions (BAFs) are only defined for SNPs.
