If you have a main CI with other CIs weakly related to it then merging the main CI will also cause the related CIs and relationships to be merged.
So, for example, if you have a computer system CI with associated CPU CIs, IP address CIs, software CIs, etc. then merging the computer system will cause the related CPUs, etc. to also be merged (including the relationships). The best way for you to proceed with this is to create a recon job in your test system and try it. The BMC documentation will help you to do this.
