What you can try is to follow the steps of a standard file replacement patch.
For example, if your server version is 6.3, go to the support site and download the files for the latest, greatest patch for 6.3 (which I think is 21). Then just follow the steps for replacing the files. One of the files that gets replaced is arserver.exe. That'll guarantee that you have a clean, non-corrupt version of arserver.exe on your server.
