Try an API log. That will give you which API is failing.. Is there anything that is written on to the arerror.log at the time of failure?
I'm assuming you know how to read API logs after you generate them.. If you do not know, send them in either on the list or directly to me, and I could have a peep. Try removing that criteria, SAVE the join, then put the criteria back again and SAVE it again.. Maybe for some reason your join definition has got corrupted and recreating the join as described might fix it. Have you seen the query it runs on the SQL server when you perform a search? Resulting in a table scan - it will eventually show the results if you do not press Stop, but your solution is check the join criteria and make sure that the fields in that criteria are indexed from the AR System. A DB level index will not help the AR System to interpret the index.
