Port 9999 is the default for the Java plugin server, not the arplugin one, so you need to enable logging via the pluginsvr_config.xml file. Also, I would expect the NE plugins to be running under an instance of the Java plugin server using a different port as they are part of the Atrium/CMDB package. You need to double check the configs for the various Java based plugin servers and make sure they're all running on unique ports and then verify the relevant Server-Plugin-Alias lines in the ar.conf are referencing the correct instance for each plugin.
