The safest way to switch to a new storage type is via import/export. One thing you can do to save time and the export space, is to leave your old instance running and to proxy it from remore repository/ies on your new Artifactory instance. You can also configure replication (http://wiki.jfrog.org/confluence/display/RTF/Repository+Replication), on top of lazy proxying, and have the new instance eagerly pull all remote content.
