So long as you just do "make clean" and "make install", and DON'T do "make samples", then rebuilding won't disturb your /etc/asterisk directory; you just stop and restart asterisk and it will use the existing /etc/asterisk files. Of course, keeping a backup of /etc/asterisk is a good idea anyway...
