Now that you say that I notice that switching to the sipura I no longer
have those callwaiting beeps anymore, not sure how to get them started
though.

Try the following in the SPA-2000's "Regional" page:
Hook Flash Timer Min: 0.05
Hook Flash Timer Max: 0.5
It works for me.
