This is not an endorsement of any methodology, just a few points:
1) CIPE though non-standard, uses a UDP-based transport. Therefore it can be used to tunnel just about anything, and can be used for VPN servers, though probably not routers.
2) CIPE is lighter-weight than IPSec. However, the fact that it is non-standard means that your end-point needs to support it.
3) CIPE is capable of being forwarded through a SOCKS proxy. Ipsec cannot do this.
Personally I would use IPSec, but there are circumstances where it is not the optimal solution.
