Jonathan, To my understanding, if your running a runnix based trunk build and the sounds are stored in the .run, then you need to be using unionfs to achieve this. The updated sounds directory will be stored on your unionfs partition. Without setting up unionfs, everything in the .run file is reverted back to build state on reboot. If you are using unionfs then I don't know whats going on.
I'm not an expert, but thats my best guess.
