Did you specify the master file to each included file? If not, visit every included file and issue C-c _ (or M-x TeX-master-file-ask RET) in order to set the master file. In addition, you should add to your init file the line (setq-default TeX-master nil) This will make AUCTeX ask you for the master file every time you create a new *TeX file. This is also suggested in the very first lines of the AUCTeX manual.
