Different Pokémon are available in different versions. Take gen 3 for example: Kyogre was specific to Ruby, Groudon to Sapphire. Then Emerald came out, with an updated storyline, and you could catch both of them.
The storylines may differ as well. Using gen 3 again as an example, Ruby had Team Magma as the primary villains, Sapphire had Team Aqua. Emerald had both at once. Not all games follow this trend, Diamond and Pearl didn't have different teams, they used the same team with a slightly different story.
