I think the "this monster is too dangerous to handle" is a way the game reveals a hidden monster.
In Monster Rancher for example, in many of the old games, you couldn't have dragons until you beat Rank A. In Monster Rancher four, you couldn't have a phoenix until you found a phoenix feather, which meant fighting the boss of the game in the depths of this crazy-deep and crazy-hard dungeon. and effectively finishing the main part of the game's plot (though there was other stuff too)
If you tried to raise a monster you had no access to, the resurrection would fail and the game would say something like, "You must be rank A to use this monster" or if it was something you needed to do something special for, they might say "You need to do something before you can take this monster home." Various restrictions I've seen are story restrictions, failure to have a high enough rank, not possessing a proper item, or not having a large enough barn in the monster rancher series. I predeict at least some of these might be part of why some jewels don't work.
As for foods, feeding your monster their favorite food makes them happy, and not all foods are equal in keeping your monster well. usually, unless your monster has behavior problems, just follow prill's recommendations.
