Pay attention to what type he phases to. You can only hit him with moves of that type during that turn. If he phases to Flame, then you can only hit him with Flame attacks until he phases to something else. He'll always phase to something you have on the field.
If you have any power up moves, defensive moves or something similar, use those on the turns when a team member can't hit him. Example if he's currently phased to Water and you have a Ribignis that knows Manatize, use that. Using healing items or power potions or the like are also good uses for those turns. Then when he does phase to Flame, you let loose with your attack move.
@Enes: I have found 2 things of note in the swamp. One you can get right away, one which you won't be able to get until much later in the game.

I just faced the rematch of this Hyper boss, and that strategy worked great, even though my whole team was about 25 levels below him. Never underestimate the value of support moves.
