Pokémon has Horn Drill, Fissure, Guillotine and Sheer Cold. Four moves that can do it, and they're surprisingly not all that common. Yes, they're around. No, they're not everywhere. They're not teachable moves, and most of the pokemon which get them can't guarantee a hit except for things like Lock On or Mindreader. But that's two turns they can be pounded, as well. Manamon, on the other hand, has stuff like Final Oblivion or whatever, and the Symphonid webs, and the instant death thing that happens when you get the Shadow Canyon ghost down to a one-on-one, not to mention bomb boxes and the actual one-hit-kill moves like Soul Ripper, Execution and even Uproot for plant types. Nope. No thanks.
Also, so many accuracy penalties. It's better now than in the first game, but it's still a problem.
Also, uneven type distributions and move distributions. Part of the reason that nuzlockes work is due to switch mechanics and large move variation. Manamon has neither. A nuzlocke would, in my own estimation at least, be extremely...not fun.
