Generally mods should work with Steam versions of games. But sometimes, when a developer re-releases an older game on Steam they make small changes to it that can break certain mods. GTA san Andreas is one example, there's a couple of cool soundpacks you can get for it but they only work with the retail copy of the game and not the digital re-releases.
Try to Google around to see if there were any big changes in the KOTR steam release and whether there are any known issues with mods not working on it.
