If EHCP is screwing with DNS then this means either you're running your own nameserver (which you never, ever want to do) or they provide a nameserver of their own that you're using. It is possible that they're not screwing with DNS, but are instead running some sort of proxy on your box.
If you need a workaround, add a subdomain vps.mysite.com that points at the vps itself, then use that for ssh and such.
I avoid these control panels because of stuff like this--you spend longer learning/working around the control panel than you do just learning to configure the tools yourself.
