You can make custom florrs by placing tiles.
Use shift M to bring up the tile creator.
To make custom viruses, you need to have a difficulty modd of 5 or higher unlocked, and then you'll find the choice to make a custom virus at the bottom of the virus list in stage builder.
I'm writing documentation that explains the stage builder in detail, but theOnlyPkmnMaster didn't include it in the current release of AAC.
Hopefully it will be in the next one.
