Well anything which alters the bitstream from the PC until it gets to the digital output will result in white noise from the receiver, so that's why the digital volume control needs to be disabled.
I'd be surprised if Replaygain was altering the bitstream as I don't think that WAv files can be "tagged" with the gain meta data and it's unlikely the DTS-flac files you have could have been processed by any of the replaygain type utilities.
