When you say: "do I need to use Apple formats for iTunes usage", are you trying to load an iPod with iTunes? or are you just interested in slimserver usage?
Like yourself, I've had problems with 24/96 files and iTunes. As a result, I'm currently storing my HiRes stuff as .wav's (I'm running XP, not a mac) and not using iTunes to index those files.
