Then I'd suggest you to change the order.
Or change the shutdown script as I suggested in the aufs manual.
Or try aufs2 which include aufs utilities written in C language so that
/usr is unnecessary.

If you don't flush the pseudo-links, then you may lost some files.
This flushing is done by aufs utils by default.
