Thanks for bringing this up, Nino.
Because the PDFs are intended for onscreen reading, various people
have been putting the hyperlinks behind text that way. I've been
concerned about this for exactly the reason you say: some people will
print them out and thus lose that info.
For the printed copies of the books (produced by Lulu), I had restored
the URLs to be visible (though I may have missed a few). I've been
thinking about doing the same on the ODT/PDFs. I try to avoid
footnotes and in fact have been putting most of the existing footnotes
back into text.
