The only pitfall is that only AVR Studio on Windows is able to upgrade
the STK's firmware.  Make sure you've got a recent firmware version on
it so you get all the fixes for known bugs.

Otherwise, avrdude is the method of choice for Unix-like operating
systems.  I don't have an idea about how well the Ubuntu toolkit is
maintained here.  Version 5.5 is the most recent release of avrdude.
