The FTDI MPSSE hardware can do that. However from within avrdude it is not 
configurable, since no Atmel device (that I know of)  uses an inverted clock.
Please explain what you are trying to do and why do you think you need an 
inverted clock. Maybe with some background information someone can help you or 
give you a hint.
