I'm not sure I understand what you mean but:

Graphic API (GTK, QT, etc) used to manage the application appearance
using theme and custom configuration.
Console applications used to use the terminal color spec and/or
ncurses configuration.
A lot of applications used to manage their own appearance using custom
theme/skin (vim, xmms, etc)

If I understand correctly what you suggest, I don't think it is
doable/a good idea.
