It is different but not too different. There are changes in some of the Boot and Lisp code because Axiom uses some non- portable unixism like calling system functions that only exist on unix. There is also the fact that currently neither Hyperdoc nor Axiom graphics can be built on Windows because of the X-windows library dependencies. But in any case, yes it could and should be merged back into axiom--main--1. This has been waiting almost two years to happen. Are you volunteering? :-) The path that I had in mind to do this is starting with the build-improvements branch on SVN since the new build environment is based on tecnhiques that should be portable to the Windows MSYS/MinGW environment and also can start with a previously installed version of GCL which simplifies things significantly on Windows.
