Yeah Makefile.in is autogenerated but having it in the patch won't have any
adverse effects. And also unlike a distribution package this is not going to be
used over and over again. Once applied it is done. Thats why I did not bother
about the .in files.
No. The C++ files wont disturb the compilation.
