I'm new to backuppc (but not to rsync) so i might be missing something.

rsync uses memory roughly (exactly?) linearly based on the number of
files being backed up.  If you split things into different runs so that
rsync won't run out of RAM, I think you will have *much* better results.  

Of course, adding memory will help too :)
