Try this(note the extra comma:
$Conf{BackupFilesOnly} = ['/home/bkudria', 
'/usr/local/vpopmail/blueboxtech.com',];

I am guessing that it isn't recognizing the end of the string and is 
re-using what is in the buffer.

You might try including an a --exclude of /tmp in the per host config 
just to see what it does.
