There's nothing I needed to add to my apache config. Step 9 of the installation instructions explains the 'standard mode' (CGI) and the mod_perl setup. Just follow the steps for the 'standard mode' install: <http://backuppc.sourceforge.net/faq/ BackupPC.html#step_9__cgi_interface>.

To get perl with setuid supported I had to install the perl-suidperl package on CentOS 4 (yum install perl-suidperl). This package might be named differently for your distro.
