You can change the dependencies in a deb package by editing its "control" file. You can do this in Gnome by right-clicking on the deb file and choosing "open in archive manager" (or something like that). Then do the same for control.tar.gz. Then navigate the directory tree to find a file called "control". Open that and edit the "Depends" line. The syntax is fairly obvious. You need to make sure you don't change "Depends" in such a way that the application won't work. If backuppc 3.1 will really work with the older versions of samba (or if you don't use samba with backuppc), then there should be no problem changing the depends line.
