That's basically what the nightly run does.  Other operations don't 
delete the pool entries so it would be normal to find files with one 
link there. And there is probably a race condition with running backups 
that might be trying to link a new file with matching content to the 
existing pool file - but perhaps it is handled by recreating it if the 
link fails.
