You do not have anything set in BackupFilesOnly, do you?
"For Smb, only one of $Conf{BackupFilesExclude} and
$Conf{BackupFilesOnly} can be specified per share. If both are set for a
particular share, then $Conf{BackupFilesOnly} takes precedence and
$Conf{BackupFilesExclude} is ignored."
