I tried running your configure.pl command with all the same arguments using
an extracted BackupPC 4.4.0 tarball, except I added "--dest-dir test" so it
will put all the output files below a subdirectory "test".

The file test/usr/local/BackupPC/lib/BackupPC/Lib.pm did get updated with
the correct --config-dir:

ConfDir    => $confDir eq "" ? '/usr/local/etc/backuppc' : $confDir,    #
updated by configure.pl
