Can you paste some of the list output, and also the file set definition you use for the windows clients?
I suspect you use backslashes as path separators, which will not work, because Bacula will not consider those names as structured with paths. One result, I suppose (have not tried...) would be that Bacularis will just present very funnily named files without directory tree.
