I use Balsa filters to move incoming messages, and so far they get
threaded correctly. Do you use procmail filters?

I don't use procmail. I use popfile for spam filtering, then Balsa
filters. I'm away from home until Tuesday, so I can't check anything
until then, but I do think the issue was whether or not the mailbox was
already open or not.
