Hi all, I'm looking for a bit of guidance as to how to use base. I've managed to get it installed and operational now I want to start and use it. I've read through the user guide and just ended up more confused. What I'm hoping is that someone might have a step-by-step guide for introducing Affymetrix and/or Agilent microarray data into Base from a starting point of the standard set of files that is generated after scanning Affy or Agilent arrays respectively. If anybody has written such a thing for either platform could they please, please send me a copy.
We are not a core facility as several on this mailing list seem to be, indeed we don't have a core facility or I'd be getting them to do this. Essentially I've come to a new job 6 months ago and been dumped with a load of assorted microarray data from various peoples experiments and there is going to be a lot more of this in the future. So I've decided to try and put a proper information management system in place before things descend any further into chaos than they have already. Base seems to be exactly what I need for this. If the type of documentation I've described above doesn't exist could some kind soul take pity on me and at least give me a few pointers about what order to do things in and where to look for the appropriate information. For example how to get hold of reporterID information and associated annotation. The section on biomaterials I can probably bundle my way through but then I'm lost again when we get to creating results file formats. Apologies, this has become more of a ramble than I'd intended so I'll just stop and say if anyone can get me started I'll be extremely grateful. And before anyone says it I have searched the list archive. The few allusions to such documentation I could find no longer had the attachments.
