For biggest example being Batik is much stricter about namespaces than ASV is/was. The majority of differences fall more into the category of bugs than implemented features. For example Batik doesn't track changes to gradients correctly. Batik's implementation of use in respect to event handling isn't spec conforming (it handles them but it doesn't use element instance). This could go on.
