First, why not use something like denyhosts rather than changing the port number. Script kiddies will eventually find the new port number and then the game of cat & mouse begins. While Denyhosts will actually block the script kiddies from hitting your server repeatedly.

And to (attempt to) answer your question, try adding the port number in the host name field; eg: server.name:2222

I don't know if that will work in BBEdit, but that method certainly works on the command line.
